Tokyo is a vast city with many different neighborhoods and districts that could be considered "downtown" areas. The ones you mentioned, Shinjuku, Shibuya, Ikebukuro, Marunouchi, Akasaka, and Roppongi are all popular commercial, entertainment, and cultural centers that could be considered as downtown areas.
I spent sometike in Shibuya yesterday. There are so many places to see and so many restaurants to visit. It was fun Sunday.
